The visitors got off to an excellent start, with corner forward Tiernan Mulvenna finding the back of the net inside the first minute.
And, with the aid of a strong breeze, Dundalk opened up a 1-3 lead before Seán Ó Seanáin landed Coláiste Eoin's first point on 25 minutes.
Dundalk Schools - having led 1-4 to 0-1 at the break - then sent over an early point through Gary O'Hare which was to prompt a treble substitution from Coláiste Eoin on 38 minutes.
And Dundalk were to score just one more point after that, with Coláiste Eoin completely dominating the final 10 minutes of the tie.
An Ó Seanáin free, sandwiched between two points from Lúc Céitinn, had brought the home side to within two points of their opponents.
And then Jack Ó Giollagáin took a long pass to find the net with four minutes remaining.
The Dundalk full-back line was bypassed for a second time moments later when Ciarán Gormlaí found Ronan Mac Suibhne and he finished emphatically past Seán Connolly to seal the win.
